I was told that my key has a "Chip" in it. Is this a problem?

Simply press the START button on the remote. The parking lights will come on; indicating that the vehicle is about the start (the 2Way versions will give a confirmation beep at the remote - letting you know the vehicle is starting). Once the vehicle starts, the heater turns on to the last setting you place it at (ie defrost with fan on high). If you let the vehicle run too long (18-20 minutes), it will shut off automatically. Otherwise, you would unlock the doors by remote, and get in. DON'T press the brake yet! (The remote start will kill the engine). Insert the key, and turn it to the "RUN" position. NOW... press the brake. The remote start shuts down, but the key retains control of the vehicle's electrical system. Easy-peasy!
What about my diesel? It has to heat up the glow plugs.
I've heard people have had problems with remote car starters. What do you say about that?

No. The dealership can't deny you from adding a remote start to your vehicle by threatening to void the warranty.
